DNA Fragmentator software have been written to speed up restriction analysis of both circular and linear DNA templates. It will be easier to choose the appropriate enzyme for your restriction analysis.
The Load Sequence button
By clicking this a sequence.txt or a .fas file can be opened. The filter inside the program will keep only bases (ATCGN, both upcase and lowcase, but not degenerations!) and will discard any other character such as line numbers.
The Paste Sequence button
By clicking this an elsewhere copied sequence can be pasted. The bases filter (see the Load button) is applied on the pasted sequence, even if it doesn't seems
How to use
You have then to choose if the sequence is linear or circular (plasmid). This will bring different results on fragment generation.
After a sequence have been loaded or fixed you can use two restriction enzymes on it.
By clicking on the Enzyme 1 or Enzyme 2 arrow, a list of available enzymes will be displayed. By clicking on it, the restriction analysis will be performed.
For screening purposes, you can find out haw many times any enzyme cuts the sequence by clicking on the Screening button.
When two appropriate enzyme restriction analysis have been done, click on the Mix Enzyme button to see the result of a cut performed with both enzymes.
The cutting capability of the software have been limited to two enzymes because it so rarely happens that more than two restriction enzymes are truly mixed into restriction reactions...
The Start a new job button allow a new analysis to be started again.
